I designed a pen holder gadget for my CTC printer, utilizing the mounting system from an active cooling fan as inspiration. The Active Cooling Fan Duct's design was a key influence and I even reused its clip STL files; check them out at http://www.thingiverse.com/thing:537918. To accommodate pens of various sizes, the pen holder must fit each pen perfectly to allow for smooth up-and-down movement. An elastic belt should provide some extra security to prevent the pen tip from getting damaged during printing. You might need to experiment with OpenScad to get the perfect fit for your pen size.
