I'm constantly refining this design, which has been altered significantly after attempting to fit in a Pi, a 2.5" hard drive and a powered USB hub all at once. The limited dimensions of my Makerbot 2X have forced me to reconfigure the internal layout in order to accommodate everything I need. A £5 (£7) purchase on Amazon gave me a SATA to USB cable for a 2.5" hard disk, while a £10 ($14) power supply was acquired from Amazon. By shifting the hard drive mounts 10mm rearward and adding an additional 5mm to the left side for the USB hub, I've been able to create more room within the available space. Despite being quite tight on my Makerbot 2X bed now, this setup should be workable. In order to avoid collisions with the USB hub, I relocated the mounting bracket for my 60mm fan towards the front.
