My DIY Prusa Clone Had a Major Issue with Z-Axis Stepper Motors. I Found a Simple Fix by Swapping Them to the Bottom. The problem was that my z-axis stepper motors were cantilevered out on acrylic and were extremely difficult to keep square. To resolve this, I created custom mounts and switched the motors to push from the bottom. This simple solution eliminated the alignment issues I had been experiencing. Note: Don't forget to re-compile your firmware after making these changes. For Marlin users, you'll need to edit Configuration.h and change #define INVERT_Z_DIR to false.
