iPhone 4 with Acer C20 Pico Projector case

This project involves merging the Apple iPhone 4 and Acer C20 Pico Projector. The print requires a 100% fill, 3 shells, and 0.1mm Arnitel filament with raft and supports. However, the STL file has non-manifold normals, which some software like Blender, cloud.netfabb.com, and Netfabb Studio Basic cannot fix. Makerware 2.1 handles it well but Makerware 2.2 causes slicing issues. Any suggestions for solving this problem? The design was created using Blender (http://www.blender.org).
