I'm using E3D V5 or V6 hotends on my PRUSA Rework 1.0 extruder, just like you are. The central mount for the printhead cooler is completely unused in this setup. As a result, that mount is now available for use with an inductive sensor to automate bed leveling. The inductive sensor can be positioned closer to the printhead due to the printhead cooler's location at the back of the head.
