I've got a nifty trick for keeping track of my spare GoPro batteries - a custom battery case specifically designed for Hero4 cameras. To mark which ones need recharging, I flip them upside down and insert them that way. The design allows me to easily slide the batteries in from underneath, making it simple to swap out old batteries with fresh ones.
