A proper size 290x290 Ender 6 bed model as the one that was included in SuperSlicer was too small when using a larger print area. Just go to the Printer Settings tab and click the Set button next to Bed Shape and load this model. If you want to create your own model, you'll need to use something like Blender to set the origin to center of the printable area of the bed.
