Remixed for the Pi3 and 40x40x10 fan. I just did a hack job on TinkerCad which works well for my use. I left the 4040 fan open so you can slide it up or down depending on heat sink. I thought I would have clearance issues but it was fine. I've created a quick cover if you want to add it to the main frame or stick in on the fan afterwards.
